delay in part of deposit being paid by tenant when to protect

I have recently entered into a new tenancy agreement for a tenancy that will start in july this year. 3 of the 4 students have paid their deposit in full but one has yet to do so. I had been told at the time i signed the agreement that they had transferred the money but it later transpired this wasn't the case.

When do i need to protect the new deposit? Can i wait until i have recieved the entire deposit or do i protect the part i already have and then start over when i recieve thee remainder (obviously this way i'd pay the fee twice). I have use mydeposits in the past.
